custom tower

I have a custom new tower built by myself the spec is as follows.

MSI A88X DDR3 ATX motherboard
AMD Kaveri 7850K 12 compute core APU/W Radeon R7 Gaphics (4 CPU + 8GPU compute cores) clocked at 4.8Ghz
Corsair Hydro H100i high performance liquid cooler
Kingston Hyper-x 16GB 2133MHz DDR3 memory
Aerocool strike-x 1100W 80 plus gold PSU.
MSI Radeon R9 295X2 8192MB GDDR5 pci-express Graphics card
Kingston Hyper-x 3K SSD 240GB 2.5" sata 6gb/ssolid state drive
Western Digital cavier 4TB sata 6gb/s 64MB cache HD
Pioneer BDR 209EBK 16xBDRW multi player
Asus ROG Xonar phoebus solo 7.1 sound card
cooler master cosmos SE mid tower case with red leds
3x Antec true quiet 120 red led fans
Asus ROG front base dual bay gaming panel fan & system controller
plus case mods.

I had to modify the case a little and I have put 2 case filters inside. it runs very fast and the temp is at a steady 37c but for some reason when I connect the fan controller the temp go from 37c to 76c and the fans are running at high speed. any idea's ?

Something isn't getting an accurate reading in my opinion. As for ideas on how to fix it, i have no clue on that front.
